Da die verschiedenen Elefantenarten eine unterschiedliche Anzahl Brust-, Lenden-, Kreuzbein-, und Schwanzwirbel besitzen, besteht ein Elefantenskelett aus 326 bis 351 Knochen.

Etwa 394 Skelettmuskeln bewegen den Elefantenkörper. Die inneren Organe des Elefanten sind im Verhältnis nicht größer als bei anderen Säugetieren. Das Gehirn wiegt etwa vier bis fünf Kilogramm; das Herz – je nach Alter – zwischen zwölf und 21 Kilogramm. Es schlägt etwa 30 mal pro Minute. Die Blutmenge entspricht etwa 10 Prozent des Körpergewichtes. Die Körpertemperatur eines gesunden Elefanten beträgt circa 36,5 °C. Die Haut ist etwa zwei Zentimeter dick.

Im Gegensatz zu den meisten anderen Säugetieren befindet sich das Gesäuge bei den Elefantenkühen, wie bei den Menschen, Primaten und Walen, zwischen den Vorderextremitäten. Damit das Elefantenkalb bei der Geburt sanft auf die Erde fällt, befindet sich die Geburtsöffnung nicht unter dem Schwanzansatz, sondern zwischen den Hinterbeinen. Dies verkleinert die Fallhöhe bei der Geburt von rund 1,70 Meter auf 70 Zentimeter.

Elefanten besitzen zwei Arten von Zähnen. Zum einen die zu Stoßzähnen gewandelten Oberkieferschneidezähne und die Backenzähne.[6] Als Kaufläche werden jeweils nur die vorderen Backenzähne genutzt. Sind diese abgenutzt, wachsen von hinten die nächsten Zähne durch Resorption und Anlagerung der Kieferknochen vor und stoßen die alten Zähne heraus. Ein Elefant bekommt so in seinem Leben sechsmal neue Zähne.[7] Sollte ein Elefant diese alle verbrauchen, muss er verhungern. Inzwischen gibt es allerdings erfolgreiche Versuche, Zahnersatz für Elefanten anzufertigen.[8]

Die aus Elfenbein bestehenden Stoßzähne werden vor allem zum Entrinden der Bäume sowie als Waffe gegen Feinde eingesetzt, wobei die Stoßzähne mehr dem Imponiergehabe als dem wirklichen Kampf dienen.

Während man seit mindestens der Spätantike teilweise glaubte, dass Elefanten keine Ellenbogen- und Kniegelenke besäßen,[9] weiß man mittlerweile, dass diese lediglich völlig frei sind.[10] Das Kniegelenk des Elefanten zeigt eine erweiterte Ruheposition, so dass beim Stehen der Winkel zwischen Oberschenkel und Schienbein fast 180° beträgt. Dies ist für Quadrupeden ungewöhnlich, kommt es doch sonst nur beim bipeden Menschen vor. Es gibt weitere Parallelen: Das Oberschenkelgelenk des Elefanten zeigt große Ähnlichkeit mit dem des Menschen, wie auch die Meniski, welche sehr schmal und dünn sind, und das Kreuzbandsystem, das ebenfalls vorhanden ist. Die Bewegungsmuster der gewichtstragenden hinteren Gliedmaßen erinnern ebenfalls mehr an den Menschen, als an cursoriale Quadrupeden. Die Hauptbewegung des Kniegelenks ist eine Extension-Flexion mit einem Aktionsradius von 142°. Im fortgeschrittenen Alter sind die Kniegelenke anfällig für Arthrose.[11] Elefanten sind Zehenspitzengänger.

Eine anatomische Besonderheit der Elefanten betrifft ihren Pleuraspalt. Als einziger Säugetierart der Welt ist dieser bei ihnen nicht mit Flüssigkeit gefüllt, sondern von Bindegewebe ausgekleidet. Dadurch sind die Pleurablätter trotzdem weiterhin gegeneinander verschiebbar, aber bei weitem nicht so empfindlich, wie es bei der flüssigkeitsgefüllten Variante der Fall ist. Dies ermöglicht es Elefanten beispielsweise, einen Fluss zu durchqueren und währenddessen mit ihrem langen Rüssel zu „schnorcheln“. Dabei atmen sie Luft mit atmosphärischem Druck ein, während sich ihr Körper, und damit insbesondere die Lunge, etwa zwei Meter unter Wasser befindet. Diese Druckdifferenz würde bei jedem anderen Säugetier (mit „normalem“ Pleuraspalt) dazu führen, dass die Blutgefäße, die den Pleuraspalt mit Flüssigkeit versorgen, förmlich „ausgequetscht“ und zerstört würden. Das würde zum Tod führen, da die Lunge, ohne Halt, einfach kollabiert.[12]
